چکیده
Background With the continuous discovery of microRNA's (miRNA) association with a wide range of biological and cellular processes, expression profile-based functional characterization of such post-transcriptional regulation is crucial for revealing its significance behind particular phenotypes. Profound advancement in bioinformatics has been made to enable in depth investigation of miRNA's role in regulating cellular and molecular events, resulting in a huge quantity of software packages covering different aspects of miRNA functional analysis. Therefore, an all-in-one software solution is in demand for a comprehensive yet highly efficient workflow. Here we present RBiomirGS, an R package for a miRNA gene set (GS) analysis. Methods The package utilizes multiple databases for target mRNA mapping, estimates miRNA effect on the target mRNAs through miRNA expression profile and conducts a logistic regression-based GS enrichment. Additionally, human ortholog Entrez ID conversion functionality is included for target mRNAs. Results By incorporating all the core steps into one package, RBiomirGS eliminates the need for switching between different software packages. The modular structure of RBiomirGS enables various access points to the analysis, with which users can choose the most relevant functionalities for their workflow. Conclusions With RBiomirGS, users are able to assess the functional significance of the miRNA expression profile under the corresponding experimental condition by minimal input and intervention. Accordingly, RBiomirGS encompasses an all-in-one solution for miRNA GS analysis. RBiomirGS is available on GitHub (http://github.com/jzhangc/RBiomirGS). Expression Analysis of Let-7a miRNA and its Target Gene NRAS in Cytogenetically Normal Family with Myelodysplastic Syndrome
Myelodysplastic syndrome (MDS), is a group of heterogeneous disorders of hematopoietic stem cell colonies which is determined by incomplete hematopoiesis in one or more cell lines. The incidence increases with age and it has less been reported among patients under 50 years of age. The commonest form of MDS is sporadic, and familial occurrence of MDS is rare. Patients with familial MDS are young...
متن کاملBioinformatics identification of miRNA-mRNA regulatory network contributing to lung cancer invasion
Background: Over the past 15 years, significant insights have been gained into the roles of miRNAs in cancer. In various cancers, miRNAs can act as oncogenes, tumor suppressors, or control the metastasis process by modulating the expression of numerous target genes. This study is aimed at determining molecular network of miRNA-mRNA regulating lung cancer invasion, by bioinformatics approaches. ...
متن کاملMicroRNAs that target RGS5
Objective(s):An earlier meta-analysis on gene expression data derived from four microarray, two cDNA library, and one SAGE experiment had identified RGS5 as one of only ten non-housekeeping genes that were reported to be expressed in human trabecular meshwork (TM) cells by all studies. RGS5 encodes regulator of G-protein signaling-5. The TM tissue is the route of aqueous fluid outflow, and is r...
متن کاملIdentification of miR-24 and miR-137 as novel candidate multiple sclerosis miRNA biomarkers using multi-staged data analysis protocol
Many studies have investigated misregulation of miRNAs relevant to multiple sclerosis (MS) pathogenesis. Abnormal miRNAs can be used both as candidate biomarker for MS diagnosis and understanding the disease miRNA-mRNA regulatory network. In this comprehensive study, misregulated miRNAs related to MS were collected from existing literature, databases and via in silico prediction. A multi-staged...
متن کاملPathway Analysis of miRNA-1 and Its Expres-sion Evaluation in Donor’s Serum from HIV-Positive Individuals vs Unaffected Controls
Background MicroRNAs (miRNAs) are non-coding RNA molecules (19-24 nucleotides) that play a major role in a wide range of biological processes through post-transcriptional regulation of gene expression. Differential expression of miRNAs has been reported in various infectious diseases such as HIV infection. The characterization of miRNA expression profiles, especially in mammalian biofluids, whi...
